A peptide library is a controlled set, not a loose collection of sequences. One missing member, shifted plate position or weakly filled well can distort an entire screen. When qualifying a custom peptide library synthesis service, define design logic, member-level quality control and physical layout before asking for the lowest price per peptide.

Freeze the design before synthesis

For overlapping libraries, specify source sequence, peptide length, offset, terminal treatment and whether the final window is shortened or omitted. Alanine scans need a rule for native alanine positions. Truncation sets need a clear direction and minimum length. Include wild-type, scrambled and assay controls explicitly.

Assign a stable member ID independent of the plate well. Plate coordinates can change during replating; the member ID should connect sequence, synthesis record, QC, vial or well and any resupply.

Use purity tiers deliberately

Crude material may suit an early screen, but crude members do not have uniform impurity burdens. Difficult hydrophobic sequences and short highly charged sequences can behave very differently. A tiered plan often works better: economical synthesis for the first pass, then purified and fully characterized confirmation material for hits.

Do not compare a crude-library quote with a purified-library quote as if they are equivalent. State which members receive analytical HPLC, which receive MS identity only and what happens when a member fails.

Per-member QC must remain traceable

Pooled or representative QC saves cost but cannot prove every address. For critical libraries, request a member-specific mass result and a clear status flag. HPLC data should identify the corresponding member and method. A folder of spectra without IDs is not usable.

Define acceptance for low signal, multiple masses and incomplete synthesis. Repeated testing until a plausible peak appears should not replace an investigation.

Plate format creates practical risk

Specify 96- or 384-well layout, dry or solution format, amount basis, sealing system and orientation marks. Edge wells can dry differently, and low microgram fills are vulnerable to static loss. Ask how dispensing uniformity is checked and whether the quoted amount is gross material or peptide equivalent.

If the library is supplied in solution, define solvent, concentration, mixing, evaporation control and compatibility with the assay. DMSO can improve solubility but does not suit every workflow.

Pooling needs an auditable recipe

For screening pools, require the member list, contribution basis and pooling record. Equal gross weights do not produce equal molar concentrations when peptide content and molecular weight differ. A marker peptide may help confirm pool identity, but it does not prove every member is present at the target level.

Plan resupply at the start

Hit confirmation often fails because the original sequence table, salt form or terminal chemistry cannot be reconstructed. Lock the project file, naming convention and analytical methods. Agree whether resupply uses the original route and whether retained crude or purified reference material is available.

How much QC does a library need? The answer depends on the cost of a false hit or missed hit. Send the screening format, sequence set, purity tier and confirmation plan with the RFQ. A capable supplier should identify difficult members before production rather than hide them in a final pass-rate percentage.

N-terminal acetylation and C-terminal amidation are often treated as routine options on a peptide order form. They still change molecular mass, charge, chromatographic behavior and the set of plausible impurities. When qualifying an N-terminal acetylated C-terminal amidated peptide supplier, place both termini in the material definition and require analytical evidence that distinguishes them from free-terminal variants.

Write terminal chemistry into the sequence

Use an explicit notation such as Ac–sequence–NH2 and define whether the residue numbering includes any added linker or tag. Do not rely on a product name ending in “amide,” which may be copied inconsistently between quotation, label and COA.

If only one terminus is modified, state the other as free acid or free amine. This prevents the supplier from applying its catalogue default. Terminal configuration must remain identical across reference, control and scale-up lots.

C-terminal amidation begins with the synthesis route

In solid-phase peptide synthesis, an amide-generating resin commonly determines the C-terminal functionality. Incorrect resin selection or cleavage can produce a free-acid analogue or other terminal impurity. For difficult sequences, deletion products containing the same terminal amide may complicate purification.

Ask the manufacturer to document resin identity and crude LC-MS. The final chromatogram alone does not reveal whether a terminal variant coelutes with the target.

N-terminal acetylation needs completion evidence

Acetylation is usually performed after chain assembly, but incomplete reaction leaves free-amine peptide. Over-acetylation of unintended sites can occur if side-chain protection or processing is poorly controlled. The supplier should define the reagent, endpoint and washing steps.

The expected mass shift supports completion, while LC-MS peak review should look specifically for the unacetylated mass. If the two forms are not chromatographically resolved, an extracted-ion comparison can be more informative than UV area purity alone.

Intact mass is necessary, not the whole identity package

The correct complete mass confirms that the dominant ion is consistent with both terminal modifications. It may not rule out an isobaric sequence error. For long, modified or high-value peptides, tandem MS or peptide mapping can strengthen sequence evidence.

Check whether the reported theoretical mass is monoisotopic or average and whether the calculation includes the correct termini. Counterion is usually assessed separately and should not be inferred from the peptide ion spectrum.

Terminal changes affect solubility and comparison studies

Acetylation removes a positive N-terminal charge, while amidation removes the negative charge of a C-terminal carboxylate. The net effect depends on sequence and pH. A modified peptide may dissolve differently from its free-terminal control and can shift retention on reversed-phase HPLC.

Run solubility checks at the intended concentration and matrix. Avoid forcing both variants into an unsuitable solvent merely for procedural symmetry. If the project compares modified and unmodified forms, report each material’s counterion, content and water.

Purity does not equal delivered peptide amount

HPLC area percentage measures the relative chromatographic signal under one method. It does not subtract water, acetate, TFA or residual solvent. Request net peptide content when researchers need molar equivalence between terminal variants.

For multiple vials, define whether the supplier fills by gross material weight or peptide-equivalent content. Bulk purity can remain constant while vial delivery varies.

Do acetylation and amidation always improve stability? No. They can reduce some terminal reactions or better represent a native fragment, but they may also change solubility and assay behavior. The modification should follow the experimental design, not a generic preference.

Send the exact sequence, terminal forms, purity, content basis, scale and comparison controls with the RFQ. A qualified supplier should return a specification that makes every terminus auditable from batch record through vial label.

Biotin is small compared with many fluorescent dyes, but its position and linker still affect peptide binding, solubility and access to streptavidin. A custom biotinylated peptide synthesis service should define the complete conjugate and prove that free biotin and unlabeled peptide have been controlled. “Biotinylated” alone is not a release specification.

Select a site that does not obstruct the assay

N-terminal biotinylation is straightforward when the native N-terminus is not required for binding. A lysine side chain can provide another attachment site, provided other amines are protected and the selected lysine is not part of the interaction motif. An added cysteine followed by selective conjugation is useful for some constructs but creates a different peptide.

State whether the label is direct or separated by an Ahx, PEG or other spacer. A linker can improve accessibility on streptavidin-coated surfaces, yet it also changes hydrophobicity, mass and effective distance from the peptide.

Lock the exact construct in the quotation

Write the biotin and linker into the controlled sequence notation. Specify termini, disulfides, salt form and any other modification. If both biotinylated and unlabeled controls are needed, require identical peptide sequence and terminal chemistry.

For competition assays, consider ordering the control and conjugate from the same synthesis campaign or at least under aligned specifications. Lot differences in salt and content can otherwise look like label effects.

Free biotin is an assay-active impurity

Residual free biotin can occupy streptavidin sites even at levels that appear minor by peptide-focused HPLC. The analytical method must detect it or use an orthogonal test. UV response differs between free biotin, peptide and conjugate, so area normalization at one wavelength may be misleading.

Ask how excess reagent is removed and how the final free-biotin limit is verified. Dialysis or desalting alone may be inadequate for a hydrophobic peptide or when recovery is poor.

Confirm identity and attachment position

LC-MS should show the complete conjugate mass and reveal relevant unlabeled or multi-labeled species. When several reactive residues exist, the expected mass does not prove correct position. Selective protection, tandem MS or peptide mapping may be needed.

Review the full spectrum, not only a typed mass result. Biotinylation can change charge-state distribution and chromatographic retention. The HPLC and MS data must correspond to the shipped lot.

Content and immobilization are separate questions

Gross lyophilized weight includes counterion, water and residual salts. Net peptide content or another quantitative assignment is necessary when surface loading or solution concentration matters. A high HPLC purity result is not a vial-content result.

The buyer should validate functional capture in the intended streptavidin format. Linker length, surface density and peptide orientation can alter apparent binding. Supplier QC confirms chemical material; it does not prove performance in every plate, bead or sensor system.

Packaging should minimize adsorption and moisture

Low microgram fills are vulnerable to static loss and adsorption. Request low-bind vials, sensible aliquots and a documented fill tolerance. If the product is delivered in solution, define solvent, concentration basis, homogeneity, preservative status and shipping temperature.

Does every biotinylated peptide need a linker? No. The decision depends on whether direct attachment interferes with recognition or surface access. Provide the assay format, immobilization surface, target concentration and required controls before synthesis. A technically useful supplier will question an attachment site likely to compromise the measurement.

A phosphopeptide order is not fully defined by adding “phosphorylated” to the sequence. The supplier needs the modified residue, positional numbering, terminal groups, salt form and intended comparison materials. During a custom phosphorylated peptide synthesis service review, I also ask how the laboratory distinguishes the target from unphosphorylated, partially phosphorylated and positional-isomer impurities.

Specify every phosphorylation site

Mark phosphoserine, phosphothreonine or phosphotyrosine directly in the controlled sequence. For multiply phosphorylated targets, list every site rather than relying on a total phosphate count. A mono-phosphorylated product at the wrong residue can have the expected intact mass.

Include the protein numbering system only as supporting information. The manufacturing specification should use unambiguous peptide residue positions because isoforms and initiator-methionine conventions can shift biological numbering.

Decide which control peptides are required

Kinase, phosphatase, binding and antibody studies often need a matched non-phosphorylated peptide. Some projects also require a phosphomimetic sequence, although aspartate or glutamate does not reproduce every structural or charge property of phosphate. Order controls from the same documented sequence and terminal configuration.

For quantitative work, consider whether a stable-isotope-labeled phosphopeptide is needed. The heavy label, phosphate site and enrichment must be specified independently.

Synthesis chemistry changes with phosphate load

Protected phospho-amino-acid building blocks can be incorporated during solid-phase peptide synthesis, but coupling efficiency and deprotection behavior depend on residue, neighboring sequence and protection strategy. Multiple phosphates increase charge and can reduce retention on conventional reversed-phase purification.

Ask the supplier to inspect the crude profile for deletion products and incomplete phosphorylation. A clean final HPLC trace does not show whether purification removed most of the batch or whether the route is robust enough for repeat supply.

Control dephosphorylation and rearrangement

Harsh cleavage, prolonged basic exposure and some sample-preparation conditions can reduce phosphate recovery. The manufacturing record should define cleavage, neutralization, purification and drying conditions. During analytical handling, use clean containers and suitable solvents; contaminating phosphatases are a practical risk in biological workflows, though they are not normally part of chemical manufacture.

Storage claims should fit the exact product. Hygroscopic salts, repeated freeze-thaw and poorly controlled solution pH can change recovery even if the covalent phosphate remains intact.

LC-MS must support site identity

Intact LC-MS can confirm the expected mass increment, but it cannot always localize a phosphate. Tandem MS should provide fragments on both sides of the modified residue where site certainty matters. Neutral loss can dominate some fragmentation spectra, so the laboratory may need optimized collision conditions or an alternative fragmentation mode.

Request annotated spectra and a coverage map. If adjacent serine or threonine residues prevent confident localization, the report should say so rather than assign a site from the order form.

Chromatography needs a suitable method

Phosphorylation changes charge and retention. The parent and phosphopeptide may separate well under one gradient and overlap under another. Review the stationary phase, mobile phase, gradient, wavelength, injection amount and integration table. For multi-phosphorylated material, ion-pairing conditions can strongly influence peak shape.

HPLC area purity is not net content. Counterions, water and residual salts can represent substantial gross weight. Request peptide-content data when the study depends on molar concentration.

What purity is appropriate for a phosphopeptide? It depends on whether the material is used for screening, antibody work or quantitative calibration. A higher area percentage cannot compensate for uncertain site localization. Send the assay, required controls, scale and acceptance criteria with the RFQ so the supplier can design the route and QC package around the actual experiment.

PEGylation can improve solubility or alter hydrodynamic behavior, but it also makes synthesis, purification and analysis less straightforward. “Peptide plus 2 kDa PEG” is not a complete material definition. When selecting a custom PEGylated peptide synthesis supplier, specify polymer architecture, attachment site, linker and distribution before comparing purity claims.

Define the PEG reagent, not only nominal size

State linear or branched architecture, nominal molecular weight, end groups, reactive functionality and whether the PEG is monodisperse or polydisperse. Conventional polymeric PEG contains a molecular-weight distribution; discrete PEG reagents can have a defined repeat count. These materials produce different MS patterns and acceptance criteria.

Request the PEG reagent specification and lot traceability. Residual reactive PEG, hydrolyzed PEG and PEG-related impurities can persist even when the peptide chromatogram looks acceptable.

Control the conjugation site

N-terminal amine, lysine side chain, cysteine thiol or an engineered handle can support conjugation. If several reactive groups are available, positional isomers may form. They can share intact mass and overlap by reversed-phase HPLC while behaving differently in the intended research system.

Use selective protection, orthogonal chemistry or an engineered unique handle to reduce heterogeneity. The specification should name the attachment residue and linker. “Mono-PEGylated” describes the number of PEG chains, not their position.

Review conversion and purification separately

Driving conjugation with excess reagent can improve conversion but increases the free-PEG burden. Free polymer may lack strong UV absorbance, making peptide-wavelength HPLC a poor detector. Size-exclusion, evaporative light-scattering, charged-aerosol detection or other suitable methods may be needed.

Ask for a reaction-monitoring profile, preparative recovery and final impurity assessment. A broad PEG distribution can create wide peaks that tempt aggressive integration. Integration rules should be defined before release.

Mass spectrometry has practical limits

A discrete PEG conjugate may yield interpretable charge states and exact mass. A polydisperse conjugate creates a series of peaks separated by repeat-unit mass and can be difficult to deconvolute. Ionization response may differ between free peptide, conjugate and PEG-related species.

LC-MS can confirm expected components, but it may not quantify every distribution accurately. Combine it with HPLC, SEC and polymer-sensitive detection as appropriate. For positional identity, tandem MS or mapping around the conjugation site may be required.

SEC results need recovery controls

PEG increases hydrodynamic size, so globular protein calibration can overestimate apparent molecular weight. Use SEC primarily to monitor free peptide, conjugate-related species and aggregates under a qualified method. Check column interaction and total recovery.

Low-bind sample handling matters. PEGylated constructs may behave better in aqueous solution than the parent peptide, yet a hydrophobic sequence or linker can still adsorb or associate.

Content and packaging affect comparability

Gross weight includes counterion, water, free polymer and residual materials. Define whether the delivered amount is conjugate mass, peptide-equivalent content or moles of the complete construct. The calculation must match the research protocol.

Request aliquots sized for single-study use, protected from moisture and repeated freeze-thaw. Shipping and storage conditions should be supported for the conjugate rather than copied from the unconjugated peptide.

What purity number should a buyer request? There is no single value that captures positional purity, polymer distribution and free PEG. Set separate acceptance criteria for the target conjugate and relevant impurity classes.

Send the sequence, intended attachment site, PEG definition, desired scale and downstream assay with the RFQ. A technically capable supplier should explain how conjugation, purification and release testing will change when moving from a feasibility lot to bulk supply.

An intact mass match is necessary but not always sufficient for peptide identity. Several sequence errors, positional isomers and modification-site changes can share the same nominal or exact mass. Peptide sequence confirmation by LC-MS/MS adds fragment-level evidence, but the report is only as strong as its coverage, assignment rules and raw spectra.

Understand what intact mass leaves unresolved

Leucine and isoleucine are isobaric under routine MS. Some substitutions or rearrangements preserve composition. Deamidation can be confused with isotope selection or nearby interferences if resolution is inadequate. Disulfide pairing and modification position require more than a deconvoluted molecular weight.

Begin by checking the theoretical monoisotopic mass, terminal groups, salt-independent peptide ion and every modification. The observed precursor should show credible charge states and isotope envelopes, not just a software-generated number.

Fragmentation coverage matters more than a score

Collision-induced or higher-energy fragmentation commonly produces b- and y-type ions, while electron-based methods may be helpful for labile modifications or highly charged precursors. No method guarantees complete coverage. Proline, acidic regions, charge localization and modifications influence cleavage.

Ask for an annotated spectrum and a sequence-coverage map showing which peptide bonds are supported. A high database score can coexist with an unconfirmed terminal region or modification site. The report should distinguish directly localized features from assumptions based on precursor mass.

Short peptides and long peptides need different plans

A short peptide may generate too few unique fragments for confident discrimination. A long peptide may produce complicated charge states and incomplete central coverage. Enzymatic digestion can create manageable mapping peptides, but the protease and cleavage sites must suit the sequence.

For synthetic peptides, consider complementary enzymes or direct top-down fragmentation. The digestion blank and enzyme autolysis peaks should be controlled. Recovery must also be checked when a hydrophobic mapping fragment can adsorb or precipitate.

Disulfides require targeted mapping

Reduced analysis confirms cysteine-containing chains but loses the original connectivity. Non-reduced digestion followed by LC-MS/MS can support disulfide pairing when linked fragments are detected and correctly assigned. Scrambled isomers may be difficult to resolve and can require optimized digestion and chromatography.

State whether the supplier has confirmed the intended disulfide map or merely confirmed the correct number of oxidations. Those claims are not equivalent.

Modified peptides need localization evidence

Phosphorylation, glycosylation, lipidation, PEG linkers and fluorescent labels can fragment, suppress ionization or shift retention. Use fragmentation chemistry that preserves informative ions where possible. A mass shift on the precursor does not prove the modification sits on the specified residue.

Reference spectra or synthetic fragments can strengthen difficult assignments. Where MS cannot distinguish an isomer, say so and add an orthogonal method rather than forcing certainty.

Raw-data review checklist

• Precursor mass error, isotope selection and charge state.
• Fragment mass tolerance and assignment rules.
• Annotated product-ion spectra with signal-to-noise context.
• Sequence coverage and modification-site probability.
• Blank, carryover and coeluting impurity checks.
• Instrument, method version, software and analyst review.

Does LC-MS/MS prove the full sequence? It can provide strong confirmation when informative fragments cover the necessary bonds and sites. It may not distinguish leucine from isoleucine or resolve every disulfide or stereochemical question. The certificate should state those boundaries.

For supplier qualification, request sequence-confirmation data on the shipped batch or a scientifically justified representative lot. Keep the raw file available for independent review. A decorative spectrum inserted into a COA without precursor, fragments and method details is not sequence evidence.

A reversed-phase HPLC purity result does not establish that a peptide is free from soluble oligomers or aggregates. The organic mobile phase can dissociate assemblies that exist in aqueous storage, while insoluble material may never reach the injector. Proper peptide aggregation testing by SEC-HPLC begins with recovery and method suitability, not a single high-molecular-weight peak percentage.

Define the aggregate question first

Clarify whether the method is intended to monitor covalent dimers, reversible oligomers, larger soluble aggregates or particles. Size-exclusion chromatography separates by hydrodynamic size under the chosen mobile phase. It cannot automatically distinguish every species, and small peptides operate near the lower resolving range of many conventional SEC columns.

Sequence, lipidation, disulfides, concentration, pH, salt and excipients influence association. A GLP-1 analogue with a fatty-acid chain presents a different problem from a short hydrophilic peptide. The method conditions must preserve relevant assemblies without forcing new ones.

Column interaction can imitate size separation

Hydrophobic or ionic interaction with the stationary phase causes delayed elution, tailing and poor recovery. Adjusting salt, pH or organic modifier may reduce interaction, but excessive modifier can dissociate the very aggregates being measured. Compare total recovered area and peak shape across conditions rather than selecting the prettiest chromatogram.

Document column pore size, particle size, dimensions, temperature, mobile phase, flow, injection volume and sample solvent. An SEC result without recovery data is incomplete.

Sample preparation determines what reaches the column

Do not centrifuge or filter by habit without recording the removed fraction. These steps can make a sample appear aggregate-free. If clarification is required, analyze or quantify the pellet and perform filter-recovery work. Use low-bind containers and test adsorption at the working concentration.

Prepare and inject samples promptly unless autosampler stability has been shown. Freeze-thaw, vigorous mixing and concentration changes can create or redistribute species. The non-stressed control must share the same handling history.

Calibration is not molecular-weight proof

Globular protein standards relate retention to hydrodynamic behavior, but a peptide or lipidated conjugate may not follow the same curve. Retention-time assignment can classify a peak as earlier or later than the monomer; it does not necessarily provide an accurate aggregate molecular weight.

SEC coupled with multi-angle light scattering may add absolute molar-mass information when concentration and scattering signals are adequate. At low peptide mass or concentration, sensitivity can be limiting. State those limits rather than overstating the result.

Use orthogonal evidence

Analytical ultracentrifugation, dynamic light scattering, light obscuration, microscopy, native mass spectrometry or sedimentation methods answer different questions. DLS is sensitive to a small number of large particles and gives limited resolution of mixed populations. Native MS can disturb weak assemblies. Orthogonal methods are most useful when chosen for a specific risk.

For disulfide-linked dimers, reducing and non-reducing LC-MS or electrophoretic methods can clarify covalent structure. For reversible association, dilution studies help reveal concentration dependence.

What to place on a supplier specification

• Sample concentration, matrix and handling steps.
• SEC method conditions and system suitability.
• Monomer recovery and total-area reconciliation.
• Numerical limit for defined high-molecular-weight species.
• Orthogonal confirmation for unexplained peaks.
• Trending rules for release and stability lots.

Can SEC-HPLC prove a peptide is monomeric? It can show that the sample behaves predominantly as a monomer under that method, within its recovery and sensitivity limits. It cannot account for material excluded during preparation or assemblies disrupted by the mobile phase.

For wholesale or custom supply, share the target concentration, buffer, storage and intended study conditions. These details let the laboratory build a method that evaluates the state researchers will actually use, rather than an artificially convenient dilute solution.

“TFA-free” is often printed on quotations without a numerical definition. Peptides purified with trifluoroacetic acid may retain variable trifluoroacetate counterion after lyophilization, and one round of acetate buffer exchange does not guarantee its removal. When qualifying a TFA-free peptide acetate salt supplier, define both the target counterion and the maximum residual TFA.

Salt form is part of the material identity

Basic peptide sites associate with anions, and counterion occupancy depends on sequence, purification, exchange and drying. Acetate salt is not created by simply adding acetic acid to a weighed TFA salt. The process must displace trifluoroacetate, control acetate exposure and remove excess volatile material.

Specify whether the result is acetate form, predominantly acetate with a residual TFA limit, or a fully quantified counterion composition. Avoid an absolute “zero TFA” claim when the analytical method has a finite detection limit.

Measure both acetate and trifluoroacetate

Ion chromatography is commonly suited to anion measurement, provided the sample preparation, calibration range and separation resolve relevant species. Some laboratories use validated alternatives. The COA should state results on a defined basis—such as percent by weight or molar equivalents—and include reporting or quantitation limits.

A chromatogram showing an acetate peak without a TFA result proves little. Request standards, blank behavior and integration for both ions. If chloride, formate or other counterions could enter through processing, include them in the risk assessment.

Counterion exchange changes content calculations

HPLC area purity does not correct for water, counterion or residual solvent. Two lots with identical HPLC purity can deliver different moles per milligram because their salt and moisture loads differ. Use net peptide content or another justified assay when accurate dosing of research material matters.

Check that theoretical molecular weight is reported consistently. Mass spectrometry usually observes the peptide ion rather than proving bulk counterion content. An MS match cannot replace ion analysis.

Watch solubility and pH after exchange

Changing counterion can alter dissolution rate, apparent solubility, chromatographic retention and solution pH. Highly cationic or hydrophobic sequences may become hazy during repeated exchange or concentration. Material lost to precipitation can make the final yield look poor while the remaining soluble fraction tests clean.

Ask for recovery through the exchange step and a solubility test at a relevant concentration. The supplier should record buffer composition, number of exchanges, membrane or resin used, temperature and concentration before lyophilization.

Do not let residual acetic acid inflate the vial

Excess acetate and water can remain in poorly dried material. Karl Fischer water, residual solvent data and counterion quantitation help reconcile gross mass. A strong acetic odor is not a release test, and prolonged drying can itself damage oxidation-prone sequences.

For subdivided vials, compare bulk and finished-unit content. Salt exchange before aliquoting does not prevent fill variation or moisture uptake during open handling.

• Exact peptide sequence, termini and intended acetate specification.
• Numerical residual TFA acceptance limit.
• Ion chromatography method and raw chromatograms.
• Acetate and TFA results on a declared calculation basis.
• HPLC purity, LC-MS identity, water and peptide content.
• Exchange batch record, recovery, drying and packaging conditions.

Is acetate always better than TFA? No. The appropriate form depends on the research system, analytical requirements and historical comparability. Changing salt can create a material that behaves differently from earlier lots. For ongoing programs, qualify the new form with bridging data rather than treating the name change as administrative.

Include the allowed TFA level, acetate range, content basis, vial quantity and intended solvent in the purchase specification. A supplier that can perform exchange but cannot quantify the result has not completed the job.

A fluorescent peptide is not simply the parent sequence plus a colored tag. The fluorophore changes mass, charge, hydrophobicity, adsorption and sometimes biological behavior. It can also introduce regioisomers, hydrolysis products and free-dye contamination. A fluorescent-labeled peptide synthesis service should therefore define the conjugation site and analytical package before synthesis begins.

Choose the label position from the assay

N-terminal labeling is convenient only when the N-terminus is not required for binding or processing. Lysine side-chain labeling can be selective if other amines are protected, but an existing lysine may be functionally important. A cysteine handle offers site-selective maleimide chemistry, while thiol exchange and hydrolysis still require control.

State whether a linker is permitted and whether the supplied sequence includes the linker residue. A short hydrophilic spacer can reduce steric interference and improve solubility, but it changes the construct. The COA must describe the exact labeled molecule rather than reuse the parent peptide name.

Specify the fluorophore completely

Commercial dye names may cover different isomers, counterions or reactive derivatives. Define the exact fluorophore, excitation and emission region, reactive group, isomer requirement and any dark quencher or partner dye. If the project uses FRET, donor-acceptor placement and labeling ratio are central specifications.

Do not assume nominal wavelength equals performance in every solvent. pH, polarity, aggregation and nearby aromatic residues can change signal. The supplier should provide the dye identity and handling conditions, while the buyer verifies fluorescence in the intended assay matrix.

Free dye can look small and still cause a large error

Trace free fluorophore may contribute disproportionate fluorescence because its quantum yield and mobility differ from the conjugate. HPLC at a peptide wavelength alone may understate it. Review chromatograms at a peptide-sensitive wavelength and near the dye absorption maximum, with detector response kept within range.

Ask whether purification was monitored by UV-visible detection and whether collected fractions were protected from light. For hydrophobic dyes, reversed-phase purification can require conditions different from the unlabeled peptide and recovery may fall sharply during concentration.

Use orthogonal identity checks

LC-MS should show the expected conjugate mass and relevant charge states. A missing mass does not prove the parent peptide is absent if ionization changes after labeling. Conversely, the correct intact mass does not establish attachment at the intended site when multiple reactive residues are present. Tandem MS, selective protection strategy or peptide mapping may be necessary for positional evidence.

Report chemical purity separately from degree of labeling. A single-label product can contain correctly labeled peptide, unlabeled peptide, free dye and multi-labeled species. Each has different consequences for quantitative imaging.

Content and optical measurements need context

Gross lyophilized weight includes counterion, water and residual material. Net peptide content may be assigned by amino-acid analysis or another suitable method, but dye absorption can complicate conventional peptide quantitation. For solution standards, document concentration basis, extinction coefficient, solvent, path length and uncertainty.

A fluorescence reading is not a universal concentration assay. Instrument settings, inner-filter effects and dye environment matter. If exact molar delivery is important, request individually filled aliquots and verify one or more units independently.

Protect the product during filling and shipping

Use amber or opaque containers, low-bind surfaces and small aliquots appropriate to the study. Define oxygen sensitivity where relevant and avoid repeated freeze-thaw cycles. Shipping temperature should follow stability evidence for the conjugate, not the dye supplier’s generic brochure.

Can any peptide be fluorescently labeled? Chemically, many can; analytically useful labeling is more selective. Provide the assay, required site, matrix, concentration and optical channel with the RFQ. A competent supplier will challenge a label position that is likely to disrupt the intended measurement.

Length is only the first difficulty in a long peptide project. A 55-residue soluble sequence may be routine, while a 35-residue hydrophobic or beta-sheet-forming sequence can stall on resin, precipitate after cleavage and resist preparative purification. When selecting a custom long peptide synthesis service, the useful question is not whether the supplier accepts a residue count. Ask how the proposed route addresses the actual sequence and how success will be measured.

Request a sequence-level feasibility assessment

Provide the exact sequence, termini, disulfides, non-natural residues, labels and desired salt form. The chemist should flag long hydrophobic runs, repeated beta-branched residues, difficult Asp-Gly or Asn motifs, oxidation-prone residues and potential aspartimide formation. Net charge and predicted solubility matter after cleavage; resin-bound aggregation matters during assembly.

A quotation that promises 98% purity before discussing these features is commercial, not technical. A sound proposal distinguishes likely synthesis yield, purification recovery and final isolated quantity. These are different numbers.

Control aggregation during solid-phase synthesis

Long chains can develop secondary structure on resin, restricting reagent diffusion and producing deletion sequences. Options include lower-loading or more solvating resin, stronger solvent systems, double coupling, altered temperature, backbone-protecting groups and pseudoproline or Dmb building blocks. No single tactic is universal. Each adds cost and may introduce its own cleavage or purification burden.

Ask the supplier to retain a crude analytical sample. Comparing crude HPLC and LC-MS with purified material reveals whether the challenge arose during chain assembly or downstream isolation. A clean final chromatogram alone conceals how fragile the process may be at scale.

Know when stepwise SPPS is no longer the best route

For very long or exceptionally difficult targets, fragment condensation, native chemical ligation or another convergent strategy may be more defensible. The junction must be selected around sequence chemistry, ligation handles and purification. Desulfurization or auxiliary removal adds steps that require identity and impurity control.

A route change is not automatically a problem. Silent route changes are. Require approval before the manufacturer substitutes a resin, protected building block, fragment boundary or ligation chemistry that can alter the impurity profile.

Purification recovery can determine commercial feasibility

Closely related deletion sequences often track the parent on reversed-phase HPLC. A hydrophobic peptide may precipitate during dilution, concentration or buffer exchange even when the analytical injection appears clear. Preparative loading, stationary phase, ion-pair reagent and collection window therefore affect both purity and recovery.

Specify whether the quoted quantity is purified peptide material, net peptide content or gross lyophilized weight. Counterion, water and residual solvent can create a large difference. For scale-up, request a mass balance from crude load through pooled fractions and final dry material.

Identity needs more than an intact mass

Intact LC-MS can confirm that the dominant component has the expected molecular weight, but isobaric substitutions and some sequence errors may escape. For a long or high-value sequence, tandem MS, enzymatic mapping or amino-acid analysis can provide additional confidence. Modified or disulfide-rich peptides may require tailored fragmentation or mapping.

Review the full mass spectrum and deconvolution, not a typed molecular-weight result. Check charge states, adducts, truncations and unexplained secondary envelopes. HPLC purity and molecular identity must come from the same controlled lot.

Scale-up should be treated as a new technical stage

A milligram feasibility lot does not prove gram-scale recovery. Larger resin beds change mixing, heat transfer, washing and cleavage. Preparative column loading and lyophilization concentration also change. Agree on an engineering or pilot stage with defined acceptance criteria before committing the full quantity.

How long can a synthetic peptide be? There is no useful universal cutoff. Feasibility depends on sequence, modifications, purity target, scale and acceptable route. Send those details with the intended analytical use. A qualified supplier should identify the difficult region, propose a staged plan and state what data will support release.
