Bulk Research Peptide Supplier: Verify HPLC and MS Data

A certificate of analysis is a starting document, not proof that the drum, bag, or vial offered to a buyer contains the material described. When I qualify a bulk research peptide supplier using HPLC and MS verification, I begin with traceability: the sample, chromatogram, mass spectrum, packing record, and commercial lot must resolve to one batch number. If any file uses a different lot syntax, date format, or sample mass, the review stops until the supplier explains the mismatch.

Start with the sample, not the purity number

The common purchasing mistake is to read “99.3%” at the top of a COA and move on. HPLC purity is an area-percent result under a defined chromatographic method. It does not prove peptide identity, peptide content, sterility, or absence of every process impurity. A supplier can also test a well-purified retain sample while shipping material from a different subdivision. For an initial order, ask how the analytical sample was collected, who collected it, and whether the tested container was the same bulk lot later used for filling.

For a meaningful lot-release package, I expect the batch number on the COA, HPLC raw-data filename, MS file, vial label, and packing list to agree. The report should identify the peptide sequence or unambiguous material name, salt form, theoretical molecular mass, observed mass, test date, method or method reference, and analyst or laboratory authorization. An image pasted into a PDF without acquisition metadata is weak evidence.

Read the chromatogram before reading the conclusion

Ask for the full analytical HPLC chromatogram rather than a cropped main peak. The record should show the x-axis, detector wavelength, gradient or method reference, injection volume, column description, run time, integration table, and all integrated peaks. A main peak occupying 99% of a five-minute window tells little if hydrophobic late-eluting impurities were never washed from the column.

Check baseline stability, fronting, tailing, shoulders, and the integration start and stop points. A shoulder hidden under the principal peak may represent a deletion sequence or closely related synthetic impurity. Manual integration is not automatically improper, but the laboratory should retain the original integration and provide a reason for the change. Comparing two lots under different gradients or wavelengths is not a valid batch-to-batch comparison.

Orthogonal testing matters. Reversed-phase HPLC separates species by interaction with the stationary phase; it cannot assign identity on its own. Co-elution can make a dirty sample look clean. For high-value procurement, request either an independent laboratory result or a second method with different selectivity. Amino-acid analysis or quantitative NMR may be needed when actual peptide content—not chromatographic purity—drives formulation calculations.

Mass spectrometry: verify the ion series

Mass spectrometry confirms mass-to-charge signals, not a marketing name. Calculate the expected neutral monoisotopic or average mass according to the method used, then check whether the reported ions correspond to plausible charge states. Electrospray spectra often show [M+H]+, [M+2H]2+, and higher charged ions. The deconvoluted molecular mass should agree with the declared sequence and modification within the instrument’s stated tolerance.

A single screenshot with a cursor placed on the expected number is not enough. Request the spectrum across the relevant m/z range and the deconvolution output. Look for sodium or potassium adducts, oxidized species, truncated chains, protecting-group remnants, and dimer signals. For C-terminal amidated, acetylated, cyclized, or lipidated peptides, the theoretical mass must include the modification. I have rejected files where the displayed mass matched the unmodified chain while the label claimed an amidated product.

Salt form and water can change the commercial reality

Trifluoroacetate, acetate, hydrochloride, and other counterions alter formula weight, solubility, and gravimetric peptide content. “Purity 99%” does not mean a vial contains 99% active peptide by weight. Residual water, counterion, and residual solvents occupy mass. If the supplier does not state salt form, ask for ion chromatography or a validated counterion assay and Karl Fischer water data where dose-by-weight accuracy matters to the research protocol.

Lipidated peptides deserve extra caution. They can adsorb to surfaces, form aggregates, and produce broad or condition-dependent peaks. A method that works for a short hydrophilic peptide may under-report related species in a lipidated GLP analogue. The supplier should show system suitability and a method appropriate to the molecule, not reuse one generic gradient across the catalogue.

Test whether bulk and filled units are actually equivalent

For wholesale orders, define a sampling plan before payment. Test a retain from the original bulk container and units from the beginning, middle, and end of the filling run. Differences can reveal segregation, moisture uptake, incomplete mixing, or a substitution between bulk and finished lots. One recurring failure is a clean bulk COA followed by lower-purity randomly selected vials. The paperwork is internally consistent, but the filling stage was never represented in the sample.

Independent confirmation does not need to duplicate every release test. Identity by LC-MS and purity by a suitable HPLC method on randomly selected units usually provide a strong first screen. Add water, counterion, residual solvent, bioburden, or endotoxin only when the intended laboratory application and agreed specification require them. “Full panel” without a written specification is expensive and still leaves interpretation gaps.

A practical prepayment file request

  • Lot-linked COA, full HPLC chromatogram and integration table.
  • Raw or complete MS spectrum with theoretical and observed mass.
  • Sequence, terminal modifications, salt form and net peptide content basis.
  • Sampling statement connecting bulk material to filled units.
  • Method references, laboratory identity and report-verification contact.
  • Stability, storage and retest-date rationale for the offered lot.

Can a buyer verify a COA online? A QR code or report number helps only when it resolves to a laboratory-controlled record and the laboratory independently confirms the sample submitter, batch identifier, and results. A supplier-controlled verification page is useful for document retrieval but is not independent authentication.

Before committing to a production quantity, send the supplier your acceptance specification and ask for the complete raw-data package from one current lot. A technically capable team will discuss method limits and sample lineage directly. That conversation is often more revealing than the purity figure printed on the first page.
